Fünfzehn Jahre nach dem katastrophalen Ereignis, das als „Apokalypse“ bekannt ist, befindet sich die Welt immer noch in einer Ära großer Unruhen. Sogar Astella, eine Hafenstadt weit entfernt vom Zentrum des Vallois-Imperiums, ist keine Ausnahme. Lokale Banden, Slumbewohner, externe Kräfte und Geheimgesellschaften – all diese Fraktionen prallen wegen ihrer eigenen Agenda und Interessen aufeinander. Unter solchen Spannungen ist der zerbrechliche Frieden hier in Astella kurz davor, wieder in totale Konflikte abzugleiten. Inmitten dieser Krise kreuzten sich die Wege eines Jungen und eines jungen Mädchens. Pünktlich zu diesem Zeitpunkt wurde Sid, der aufgrund einer Reihe unglücklicher Ereignisse seinem bevorstehenden Tod entgegensah, glücklicherweise von einem Mädchen namens Torii gerettet, das über eine besondere Kraft verfügt – Chrono.
